The BOOST switch in the "wrong" position... By that I assume you mean the battery banks are connected? The boost switch position should not affect the charging of the house batteries.
If the battery banks are connected, the inverter/charger would simply be charging both battery banks instead of just the house batteries. When the battery charger indicates float at 13.2 - 13.5 volts, both battery banks would show that same voltage.
Having the battery banks connected would not cause the house batteries to discharge, as long as the battery charger is turned on and functioning properly.
It sounds to me like the battery charger is not making good connection to all of the house batteries. Have you tried cleaning and tightening all the cable connections?
